First of all, I want to thank you for your amazing tool.

However, when testing and experimenting with Modbus, it would be a great improvement if the tool were more flexible in selecting which register to read/write with which function code.

Example: I want to read register 200 using function code 0x03. Currently, this is not possible because function code 0x03 is restricted to 4xxx registers.

Hello. It has already been done with SendMessage tool for client app. Use menu Tools->SendMessage

I tried it, but Function Code 3 is apparently using "4" as a prefix !?

It's a tip. In this window prefix is just for tip that 4x means Holding Registers. This window allows you to set parameters to all supported functions. For instance, Function Code 3 - Read Holding Registers has only 2 parameters: address of first register to read and count of registers to read. So you can see it on the screen.
Be aware that address is 1 based in this case.
So if you want to read register 200 with function 03 - Read Holding Registers just set in address field 200 or 201 depending on which address base is used.

Oh man, how embarassing. I actually forgot to start it with the Green Play Button. It is working properly now.

I was looking for a solution to have something like a test sequence where i can Read some register with like FC3, then write with FC10 and ultimately read again with FC3. Unfortunately Send Message is not flexible enough.

Sorry. You can do it only manualy: set FC3 params, then set FC16 params. There are different params so it will be remembered between calls.
Then send FC3, switch into FC16 function and send, then switch into FC3 function and send again.
