All data files will have a specific path on the filesystem:

Where: study: The name of the study the data was recorded for (clsa, covid19_brain, etc) phase: bl for baseline, f1 for Follow-up 1, f2 for Follow-up 2, etc Note that if a study does not have multiple phases then bl will be the only directory category: The category of the data (like Opal table) name: The variable name of data (STP_DOTREC_DCS, RES_HIP_DICOM, Measure.SR, etc) uid: The participant's CLSA ID filename: The filename of the data (will include the study/phase/category/name/uid details, possibly more)
: The numeric phase of the study the data came from (eg: 1, 2, 3, etc) : The participant identifier (eg: A123456) : Either left or right : The zero-padded number of a repeated scan (eg: 1, 2, 3, etc)
The bin/prepare_data script is used to collect requested data into a directory while de-identifying in order to prepare binary files to deliver to researchers. In order to do that you will need a CSV file that includes CLSA IDs and anonymized IDs as well as a list of requested binary data types and wave(s). Example: 22009933.csv requires retinal images, carotid intima, cineloops for baseline and followup 1.
Once you have that information, you will need to place the CSV file in the /data/release/ directory. Depending on the volume of data, you will either be preparing the data in /data/release// or on an encrypted hard disk.
You can then either use the bin/prepare_standard_data script (to prepare standard data releases that have been done before), or you can use the more generic bin/prepare_data script which allows you to prepare any data you want but will require additional arguments.
Example for an external drive:
After the data is prepared, it will need to be encrypted. To encrypt data in /data/release/ simply zip each folder you created using a password that is to be saved to the password manager. Example: zip --encrypt _Retinal_Baseline.zip -r _Retinal_Baseline and then move the .zip file to the applicant folder: /data/release/magnolia/
Be absolutely sure that you DO NOT include the csv file as a deliverable to the researcher. Please leave the CSV file in /data/release/ and make sure it does not make it's way into the delivered .zip files.
