Fixes #89

Changes:

  • IO for ITK transform files (legacy format, not matlab)
  • Apply affine transformation as a part of DisplacementField
  • Optimizations; avoid redundant calls to to DisplacementField.get, which triggers the affine transform.
  • Removed regularize_initial_displacement, always include initial displacement in regularization.
  • Added command-line option --affine to registration and transform commands.
  • Added argument affine_transform to register in python interface

regularize_initial_displacement: false adds complexity to the implementation and is both slower and seems to produce worse results. This was implemented as a fix for making registrations with affine displacement fields perform better, but I see no purpose of this mechanic any longer.
